Gene is glad of Phineas's achievement not because of the benefit to Phineas but the benefit to himself as Phineas's friend, which further shows Gene's weak self-esteem.

That explained blitzball, that explained the nightly meetings of the Super Suicide Society, that explained his insistence that I share all his diversions. Sure, he wanted to share everything with me, especially his procession of D's in every subject. That way he, the great athlete, would be way ahead of me. Gene suspicious has morphed his friendship with Phineas into a cold calculated rivalry.


"…I said nothing, my mind exploring the new dimensions of isolation around me. Any fear I had ever had of the tree was nothing beside this. It wasn't my neck, but my understanding which was meanaced. He had never been jealous of me for a second. Now I knew that there never was and never could have been any rivalry between us. I was not of the same quality as he…" Chap 4 pg 51


Gene at that moment realized that Phineas never meant to be his rival, that Phineas is beyond the pettiness of rivalry, and in doing so has shown himself to be the better person. Paradoxially, by not participating in the rivalry, Phineas wins.


"… The effect of his injury on the masters seemed deeper than any other diasters I remembered there. It was as though they felt it was especially unfair that it should strike one of the sixteen-year-olds, one of the few young men who could be free and happy in the summer of 14…" Chap 5 pg 5


Gene realizes even through his grief how deeply his misguided deed has affected Devon. (to me it seems sad and cruel that a 17 year old boy, who should be enjoying his last few months of tranquility suddenly has his life "shattered", in a way this event is also symbolic of the peace the country enjoyed before the realness of the war was thrust so suddenly up them).

Before the accident Gene personality was a by-product of Phineas now gene (while wearing Phineas's clothes) is starting to become convinced that if he somehow became Phineas and not just a personification all his troubles would go away.
